Hrm.... Makefile.in?  This compile wouldn't be using configure, would it?
Basically, Makefile.in is just a template for a makefile, you shouldn't
edit it unless you're a Guru of the First or Second Order.  My guess is
that you should look about in the compilation docs for qpopper---if it
uses configure, you can probably do something like:

myhost# ./configure --use-shadow-passwords

and the Makefile created from Makefile.in will then add support for
shadow passwords for you.
