Well, I'm not using mailscanner but I'll hazard a guess at it. Chances
are the config for your second exim daemon doesn't have a
"qualify_domain" setting. 

qualify_domain is used for delivery of messages that have no domain
present. For example, you run the command "ls | mail david", meaning
to mail the message to yourself on the same machine. No domain is
given, so mail delivery happens to the local host. The qualify_domain
variable sets the implied hostname to deliver to while the MTA is
processing it.[1]

[1] That is assuming your /bin/mail doesn't just plomp the message in
/var/*/mail/david
