Mozilla Mail. Don't Laugh.
I'm using to manage my mail for two accounts, each with two dozen
folders and rulesets, each folder containing no less than a thousand
pieces of mail, some with tens of thousands. It works very well indeed
these days, and in 1.3 you get the trainable junkfilter, which Rocks My
World. It's fully cross-platform, and open-source too.
